What is an overboost code?

Why is the code set on a Ford Escape?
The code is being set due to the difference between commanded boost and pressure measured before the throttle plate. I thought it would command and reference boost at the MAP but that doesn’t seem to be the case. At WOT, the commanded, pre-throttle, and MAP are all very close, about a 1 PSI spread.
