It will be easiest/cheapest to swap in the older 2 valve, I can tell you that for a fact. However, the power gains will be less in a stock engine. The 2 valve 5.4 will bot directly to your current 4R70W, and you can keep your current torque converter.

I really want believe that I can get away with using the harness from the 5.4 donor, bolt up the trans directly with a new torque converter, possibly lengthen a wire or two from the harness cuz supposedly the 5.4 to 4.6 like to put things on passenger/driver side differently, and gain some power. If anyone has any info that’d be great.
