You see, both speakers (left and right) connect to the sub-woofer. The right speaker connects with a VGA cable, while the left one connects using what I believe is auxillary. Then the subwoofer has a cord going to the PC itself, which is auxillary. I tried unplugging the left one (Since it was easier to unplug), and the right one was still humming.

It is more then likely engine noise. Probably a bad ground somewhere in the system that is causing noise from the engine to go through the electrical wiring. Getting aftermarket speakers with inline filters might get rid of the issue but finding the exact cause would take some time.
