They now say that there is transmission fluid instead of the brake fluid in the car, and im pretty sure they would of done that (i doubt the car would of run for 6+ months like that without any issues?) but I cant prove anything. Charging another $600 to flush it out and fix the issues it caused.

Transmission fluid is petroleum based and it will swell up the seals in the master cylinder if it gets to it . If you poured it in by mistake then suck it out with a syringe as soon as possible. Brake fluid does not circulate in the system.
